I owe kapedani an apology, he was right (his favourite word), the MLG wheel does appear to retract into the wing root as he stated (pending photographic confirmation of-course).
However, the light grey ‘ribbed’ outer-wall of the S-duct is now clearly visible (significantly inboard of the MLG cavity), in several photos with pronounced curvature:

…from the top picture it’s clear the sizeable lateral diversion the duct would have to make (irrespective of where the wheel goes) to bypass the MLG cavity- denoted by the underside louvres, there’s also the vertical/diagonal diversion.
Anyone with half a brain can see that.

He was quoted directly on this issue, whether it will come to fruition is another matter.
However, it does fall in line with Sukhoi’s official press release (Jan.29th) of careful attention being paid to reduce the RCS & IR signatures of the engine- but is it the best/only solution? do the pros outweigh the cons?

С точки зрения газодинамики у плоского сопла сплошные недостатки, поскольку при его создании необходимо осуществить переход с круглого сечения (двигатель) на плоское. Потери тяги при этом могут составить 5-7 процентов. Преимущество только одно – обеспечение тепловой незаметности за счет закрывания турбины плоскими лопастями. Этот режим применяется ограниченно: он включается на 5-10 минут для преодоления системы ПВО противника. Для решения этой задачи такие потери допустимы. Но конструкторы НПО “Сатурн” пытаются минимизировать потери до 2-3 процентов.

The MMRCA tender has dragged-on for so long, that the IAF & MoD may find themselves in a quite fortunate position. If the PAK-FA flight-test programme progresses with minimal glitches, it is possible that single seaters could commence deliveries to the IAF ~2017.
Also LCA mk2’s test programme will give more clues as to performance requirements being met and an in-service time frame at around the time the MMRCA tender is due to be awarded (a year from now). Maybe some tie-in can be done with the LCA engine deal, ToT & offsets for a minimal Eurocanard purchase. The ongoing upgrade programmes & Su-30 deliveries should tide the IAF over ’till 2020.
How many single-seater PAK-FAs can be purchased for ~$5bn for pre-2020 delivery (current investments notwithstanding)?……I agree with USS that clearly MMRCA is now not the only option and the Indian Govt’s price negotiating position should be considerably strengthened.
